Let me preface this by saying the following: the game is awesome. It's really, really good. It is also hair-tearing infuriating.

Let's establish 3 things first

1. Collecting resources is a BIG part of it so it's only normal to want to collect as much as you can, specially when it's fleeting stuff like really skilled soldiers that you might not see again.

2. The game has timed missions, with most of them not having an actual timer (stuff like getting to something/somewhere before something happens) and therefore you have no idea of how much time you have left. It's also not clear if a mission is actually timed or not (Ocelot might say "get there fast" and it doesn't really mean anything or it could mean mission over if you don't haul ass).

3. After completing some story missions you usually remain in the world, free to do whatever/go back to mother base at your leisure or you can be automatically taken there (so it's possible that you were hoping to go back to an area and do something, like collecting a particular valuable resource but you can't because you're forcefully removed from the world). There's no way of knowing if upon ending a mission you'll taken back or not

With those 3 key things established, I think one begins to see the problem here. I'll give the example of my latest mission. Had to go to a camp (full of resources/skilled soldiers, ripe for the picking) in order to retrieve a captive friendly. Halfway through the mission the captive apparently escaped on his own by car and crashed it about 350m away. Ocelot says "get there fast before the enemy finds him and kills him". By this time I had the camp mostly secured and there was still lots of resources I'd like to capture so I figure I clean up the rest of the soldiers, get the stuff I want and then go get the crashed dude (I did think about getting to the dude first but like I said previously, I had no idea if upon doing so, I'd complete the mission and be taken back automatically, leaving all the stuff I wanted to get behind).
So I get everything I need and then start running towards the guy, assuming that since everyone in the camp was dead/asleep/captured he'd be safe for the time being.

I just did the mission again, this time I went to the guy as soon as I got the message of his escape. Guess what, the exact same thing happened. I don't think this is actually a timed thing, but rather a scripted one (as soon as you get near the area, the enemy "appears" and kills him if... something happens?). I don't even know, maybe you need to remain undetected when you reach the area?? That'd be stupid because up until this point you could be detected all you want and still get poo poo done. It's like the game suddenly changed the rules and said "LOL fetch you!"
